The organization of semantic knowledge and data is a critical requirement for data science at scale, and translational science in general. This position will have broad responsibility for organizing biomedical ontologies, terminologies, and classifications in computable form on terminology servers to serve the requirements of data science and translational research for the Johns Hopkins CTSA, the NCATS Center for Data to Health (CD2H), and the NCATS Translator grant program.
The domain of research semantics extends to large-scale data science collaboratives, health data standards organizations, translational science consortia, virtually all centers, institutes, and offices at NIH, and the broad data science community. Interaction with many or most of these organizations will be required, with emphasis on ensuring that the terminology services and contents for which our research program has responsibility are aligned with regional, national, and international standards.
The responsibilities listed below are typical examples of the work performed by this position. Not all duties assigned to this position are included, nor is it expected that everyone in this position will be assigned every job responsibility.
Use a variety of terminology services, including iterations of FHIR terminology services to curate biomedical terminologies, classification, and ontologies. This includes source version control and updates. Curation may include term mapping and cross-coordination.
Biomedical Terminology and Classification Integration
Classifications may need to incorporate or align with more detailed terminologies, such as the ICD11 Foundation component incorporating phenotyping terminologies. The nature and scope of such integration will vary by use-case, protocol, or integration requirement.
Ontologies differ from other semantic resources in that they can support logical reasoning through description logics. These more sophisticated resources are used widely in translational and data science. Ontologies, such as the Gene Ontology or the Human Phenotype Ontology, will need to be aligned with data models and other semantic resources for research application. Then nature and scope of this alignment will vary by application.
Value Set Definitions
Clinical and research data models, such as PCORNet, OHDSI/OMOP, or FHIR, often require small subsets of semantic sources to bind to a specific variable in the data models. These are often called value sets. The terminologist may be required to define, update, or version value sets for specific data models or research protocols.
